After 911; President George W. Bush sent troops into Iraq and Afghanistan to fight against the terrorist?

I think the objections have little if anything to do with laws. It is mostly made up of the subconscious belief that if something is done by the military, it will be much worse than if it is done by civilians. There is a strong desire to punish terrorists, and somehow they think the punishment will be greater in a military court. A death sentence from either court will make the prisoner just as dead, but some people feel more secure if the judgment comes from a military commission.
